I think the both of the sentences are grammatically correct.
What difference does it make?
#1 Hale manufacturing expects to have recoverd the cost of its new machinery within 5 years.
#2 Hale manufacturing expects to recover the cost of its new machinery within 5years. |

#2 is better.
#1 sounds awkward because we normally expect to do something, not to have done something.
