1. I miss you. So do I.
2. I miss you. Me too.
Whch is right?
In case of 2, "Me too" is equivalent to "I miss myself." So is it funny?

Honestly they mean the same thing - me too sounds more informal, but they both mean "I also do that". Me too is more general though:

"I'll have a coffee."
'Me too!' (I will also have one)
'So will I!' (I will also have one - note the verb had to change from do)

"I was so cold last night."
'Yeah, me too.' (I was also cold)
'Yeah, so was I.' (I was also cold - again the verb and tense need to change to match what the first person said)

Since me too is so general I suppose it's easier to assume the person is saying "and I miss you as well", whereas so do I sounds a little more like "I also miss myself". Either way you'd know what the person really meant ("I feel the same way" or "I share that sentiment"), and you could take either response as "I miss myself too haha!" Tough question, I'd probably got with (2) as slightly more natural but (1) sounds more formal. Either is fine in my opinion.
