Neither is correct.

You are trying to say, we checked with our bank. They told us that no remittance has been received.
If you insist on using After checking the matter with our bank, you need to follow it with we were told no remittance has been received.
Thus: "After checking with our bank, we were told that no remittance has been received."

OR (better) We (have) checked with our bank who (have) advised us that no remittance has been received.

Or, simply; Our bank advises us that no remittance has been received.
