I have both read many of Chomsky's books and heard him lecture in person.
Now, it is possible, as you have suggested that we are being asked to identify the structures the final structures were allegedly generated from, but the poster was not clear.
And I very much doubt that the model of transformational grammar traditionally presented stands up, or has any independently verifiable existence. And the difficulties the poster has are not the result of her own inadequacy but of the theory being plain wrong. And the fact that Chomsky has produced little new work in the last thirty years on the mechanism of the transformations suggests that deep down he feels the same.
