Do you ask students to write down ON/IN their notebooks?

Not generally, no. The use is a little complex. You would write "on" the outside of the front or back cover, but strangely you would also write "on" the inside of the cover, too. You would write "in" your notebooks, but if you refer to a numbered page such as you would find in a text book and you refer to that page number, then you would write "on" page n.

It seems to me that generally, if an exact location is specified, use "on" if it isn't, use "in".
