An e-mail arrives / with instructions /
from the boss / sitting opposite.
In this case what are the locations of the
boss and the subordinate?
Are they facing each other or one is at the
back of the other or anything else?

It's likely to mean facing each other....The context is trying to say that instead of getting out of his seat and talking to him, he sent an email instead.

P.S. If they were not facing each other, it would have said back to back. e.g. They were sitting back to back.
