I am considering Jibun Mirai as my entry point to working in Japan.

I have a TEFL cert and have taught ESL in Korea and China.
I am about to finish my elementary teaching cert.

My questions is for those who know this company or the ESL market in general in Japan,

Will my having a real teaching certification hurt or help my chance of getting hired at the new NOVA?

I guess my main point is...will having a teaching license NOT be to their liking? Should I even tell them I have one?

It would probably help, but it's definitely not needed.

You probably already know this, but don't linger in eikaiwa for too long. Use your teacher's license to get a better job! Use Jibun Mirai/NOVA for their visa. Fulfill your contractual obligations while keeping your ear to the ground for better jobs.
