This is a common situation. My personal opinion is that if you are working for some reason without an FM3 you can't really ask about those little inner workings of the system. Hacienda (tax department) and Immigration are two different bodies.
Working without an Fm3 (if your papers have not yet been filed) is basically working illegally. Some teachers do work illegally (very discreetly) and taxes are deducted, of course, otherwise the other teachers paying taxes would not be too happy and all kinds of bad things might happen. |

Those "taxes" are kept by the employer. |
