When I'm flying to Japan I usually check at least these three for prices:

H.I.S.
http://his-usa.com/en/top/Top.aspx

IACE
https://www.iace-usa.com/index_us.htm

Amnet
http://www.amnet-usa.com/

You'll probably have to call Amnet rather than check online, but in my experience, they usually have the best prices. Their offices are listed (in katakana) in blue text on the left navigation bar of the page. Just click which city you want to get the phone number and hours for that office. They'll answer in Japanese, but don't worry they speak English.

Also, Northwest and Continental are usually the cheapest, but I would definitely recommend Continental over Northwest!

Hope that helps!

www.his-j.com from within Japan is not bad. Think it is only in Japanese though. You'll probably have to purchase the tickets in person, but it is good for estimate prices.
