Do any of the MOE safe Mandarin programs use pinyin? Are do most of them use bopomofo or what ever it is?

Back in the day when I was in Taiwan, they all used bopomofo or even Wade-Giles and Yale systems for transliteration. I think pinyin is a terrible system (devised by Soviet linguists for people who already know Chinese), so any of the other alternatives is preferable for beginning learners.

I think most schools use some combination of both. In Taiwan I think it is a good idea to learn both systems. I think pinyin is easiest for obvious reasons, so if you just focus on using it and only have a passive knowledge of "bo po mo fo" you should be fine.

Pin-yin on occupied Taiwan has been actively undermined since the occupational authority of the ROC took over in the late 40's. It's like an old joke that just isn't funny anymore.
Good luck (your going to need it if you want to read a map using pin yin on Taiwan)!
