Can anyone tell me if it is right for an employer to take an unemployment deduction from the salary of a teacher who will never be in a position to collect it? Is there a way to circumvent this practice, or is it just "something that everyone has to pay"? Appreciate the advice.

That's no different than jobs in any other country. In Canada I paid into unemployment insurance all the time, knowing full well there was no way to opt out or ever be able to collect on it.

You can collect it. If you stay in Japan and don't have a job, and fill out all the right paper work, you are entitled to unemployment benefits. That's the point.

You're lucky that your employer has enrolled you in it!

Not sure if you can claim any of it back when you leave? But anyway it is a life saver, especially in the shark infested waters of ELT.

If you ever get fired or don't get your contract renewed be sure to ask for a rishoku-hyo. You will receive a good portion of your salary for at least six months while you look for another job.
