So the cap is 2, 500,000.

I make 2, 400,000 and get a rural allowance for another 100,000.

Can I get a raise to 2,500,000 for the new contract since the 100,000 is a supplement?

Yes.
Allowances are in addition to salary. Rural, travel, housing etc.
