Can A canadian do this in Korea?
I know Canada did not sign the apostille treaty so does that mean a person who is already in Korea has to go back to Canada to get an apostilled copy (they have to get it in person) so the can apply to a university here? Can it get apostilled at the embassy or will they not provide this service? I am confused... When I applied for my E-2 here I just used my original/

It means that you cannot get an apostille anywhere (here or Canada) which is why Canadians have to get (Korean) embassy certified copies of their degree or CRC when applying for a visa.
Ask the uni you are applying to what will suffice in place of the apostile.
Perhaps an "official" transcript sent directly from your UNI in Canada (which is what the other Canadian universities do with each other) or an affidavit of authenticity (of the copy) from the Canadian embassy in Seoul (like people here do for their CRCs obtained when in Korea).
