This is the new regulation.
Can any-one tell me what "The re-entry permit will be exempt for registered foreigners seeking to depart Korea and re-enter within one year. " means? Does it mean that we don't have to pay for (multiple) re-entries or does it mean we aren't allowed to leave and re-enter? Or does it mean some-thing else?

It means you can leave and return.
Re-entry will be free (the specifics about the re-entry stamp are still an issue since most airlines won't let you return without a valid visa (not a used one) or a re-entry permit). Double the problem if you are on an extended stay (renewed) since nothing gets stamped into your passport.
My advice:
IF you plan to travel before Dec. 15 you need a valid re-entry permit.
IF you plan to travel AFTER Dec. 15, stop at the immigration office in the airport and confirm whether or not you need a re-entry permit (should be free after that date).
