Is there a new law that says that Americans are no longer tax exempt?

It used to be that Korea and America had a tax agreement that for the first two years you would have to pay into the taxes, but at the end of the tax year the school would file your taxes for Korea and you would get that tax money back.

Has this changed? If so, when? If not, how can a person who is on their second year in Korea file a complaint to get their tax money back?

In my experience, you are supposed to turn in a proof of residency form at the beginning of the year so that they don't take the taxes out to begin with. In my case it was some form from the IRS that said I had paid taxes in America the year before.

Does anyone know if you can get taxes refunded to you after they have already been paid by the school?

Yes the form is an 8802 from the IRS.
