My contract ends on the 25th, but I'll be out of the country on vacation at this time, and then I will return on the 28th (to get my stuff and stuff)
do I need to worry about any kind of visa issue, or can I leave Korea like I am leaving for good, and then just pop back in for a day or two to collect my things... |

As long as you are out of Korea when your ARC expires there is no worry.
You will come back as a tourist (90 day stamp) to collect your stuff and depart again at your convenience.

how far in advance to I apply for my pension refund? Would I show them my round trip ticket, or my one way that would be for after my contract is up?

One way ticket out of Korea and within the last 30 days of your ARC.
