I am going to finish my employment on E2 and change to E1, the administration office at the university I'm going to has said I will have to leave the country to get a E1 visa, I can't help but think is isn't right.
Anyone know what how I get this visa? lets say I leave my employment on the 1st of October, will I have to leave the country and start on the 14th |

The process is similar to getting an E2.
You submit the required documents to the employer.
The employer applies for your visa confirmation number from immigration.
The employer gives the number to you.
You go to Japan (hand in your ARC on the way out to cancel your E2).
Go to the K-consulate in Japan to get your new E1.
You will need your passport, confirmation number, application, photo and fee.
Return to Korea and start work.
Apply for your new ARC.

Ah crap.
lets say they want me to start on the 1st of March and my contract finishes on the 25th of February, would I have to leave my current job earlier?

You need 48 hours to do a visa run to Japan.
Your employer can process your new visa application a week before your current ARC expires (assuming your ARC is long enough to complete your current contract).
Teaching jobs never start on March 1st (it is a red day). Contracts might but teaching jobs don't.

How should I cancel my visa by the 25th of February and have all the documents ready for immigration?

That's the problem I am suppose to start on the 1st of March.
I have all my documents ready and they are at the university, the 1 problem I have is I should finish on the 25th of February but they have asked me to finish on the 15th for the visa.
Isn't there a way around this?

I think the people at your university are working on the old rules or the assumption that everything is the same as it was (they are not - transfers and changes are easier now and will be even easier in 2012).
Looking to start the paperwork 2 weeks early (as compared to 1 week early) means either:
i) Quit early (lose your severance and airfare allowance)
ii) Get a LOR to do the paperwork and finish your contract (assuming you are on good terms with your current employer).
Also, March 1 IS a RED DAY. NOTHING happens on that day and there won't be anyone anywhere (school, university, immigration or consulate) to do anything on that day and you certainly won't be working on that day.
Unless you actually have classes starting on March 2 (odd for a real university position - perhaps you are going to a unigwan (university run hagwan/language institute?) there is no panic (other than the fact that they don't want you to change your mind) to get things done prior to March 1.

It's a proper uni, met the prof and the waygook prof, I am on amazing terms with my school considering the fact I stayed so they had an English speaking teacher at the school.
If I get a letter of release does this mean all my problems go away?

Can you transfer = no.
Can you start the paperwork early with your LOR = yes.
Either way, unless there is something I missed at kimmi you will be making a visa run.
THAT SAID, IT is possible to occasionally change visa status from one employment visa to another without a visa run as long as there are no contractual issues (easier now than ever before).
Worst case, you have to do a visa run to get your new E1.
Best case, you do a change of status.
The new rules are just now coming into effect so who knows what will happen when you get to the desk at kimmi. The old rules and procedures may or may not be applicable in your specific case and since you won't be changing till Feb 2012 there is still lots of room for kimmi to move the goal posts on you again (usually happens in Dec).

I called 1345 and they lied to me, I've had it confirmed with the head of immigration if I get a LOR I can start getting the documents for my visa early.

Can you transfer = no.
Can you start the paperwork early with your LOR = yes.

Just like I said earlier LOR and short answer is yes.
AND also like have have said, things are changing.
You have lots of time for the rules to change again between now and next February (just about 6 months)
Don't be getting your panties in a twist this early and LASTLY,
The ONLY opinion that matters is that of the clerk at the desk the day you (or your employer in fact) actually applies for the visa confirmation number. They have the FINAL say in whether you can transfer (E2 to E1, , get a new confirmation number (to make your visa run to Japan) or get any visa at all and what documents they require.
