Do these sentences mean the same:

The summer before her junior year she had an accident.
The summer before junior high she had an accident.

Not the same at all.

In American schools, high school is comprised of grades 9, 10, 11, and 12, called freshman, sophomore, junior, and senior years, respectively. Some high schools are just grades 10-12.

Junior high school (also called middle school) is comprised of grades 7 and 8. Some middle schools start at 6th grade, and some go through 9th grade.

So the summer before her junior year would be the summer between 10th and 11th grades. The summer before junior high school would be the summer between 5th and 6th or 6th and 7th grades.
