There are really two expressions at work here. The first one is that something has a bad habit of happening, which means that something negative tends to happen in some situation. For example:
My car has a bad habit of stalling when I'm stopped at a red light.
(It seems to do that often, and it's annoying.)
The other expression being used is that something catches up with you, which basically means that the cumulative effect of something you have been doing ultimately impacts you, although it may take some time for those effects to become apparent or to be felt. For example:
Allen stayed up until four o'clock in the morning Friday, Saturday, and Sunday night playing online games, but it caught up with him Monday morning.
(He was so tired that he overslept and was late for work.)
So, if you say lies have a bad habit of catching up with you, the idea is that if you tell lies, sooner or later you will probably suffer the negative consequences of those lies...at least that's what tends to happen.
