What does "don't know what to think" mean??

At the bottom of the stairs Stratos was waiting. He asked me about my day, and about the windmill. Behind the door, I could hear Sofia talking to Tony, almost crying. Then I realized that Stratos and Tony had just found out that Colin had gone, and that they did not yet know what to think.

If someone "doesn't know what to think," they are confused about a situation and aren't sure how to make sense of it. They are unsure of exactly what's going on or why something happened, etc. It basically means exactly what it says: they don't know what to think about that situation.
