Which one is better? WHY?

If somebody says, "Excuse me."
It would be considered rude, or at least not a very amiable reply if you answered, "What?" or "Why?"
If you answered "Pardon?" It would probably be assumed that you had not heard correctly.

So, If someone says, "Excuse me", you should reply, "May I help you?"
Or "Yes?", or "Sure".
