[2] Not all of them will come. This means that some will come, but not all.
[1] All of them will not come. If taken literally, this would mean that none of them will come. BUT ... if that was what you meant, you would never say [1], you would say: "None of them will come" !
So, a native speaker, reading [1], would probably assume you were trying to say [2] and you just hadn't found the most natural way.
