The exact meaning depends on the context. The general meaning is that "I will do something to you that you will not like." The specific meaning could be anything from "I will kill you" (a serious threat) to "I will catch you stealing cookies from the cookie jar" (playfulness).

Actually in the movie, there is a politian-looking man, who seems drunk with a sexy girl in a motel room. When they are about to make it to the bed, the door is knocked open suddenly, and a black reporter-looking guy comes in with a camera shooting at them, and keeps saying "I'm gonna nail your ass.", "I'm gonna nail your ass.",... that was the context...

Oh, okay. The reporter is threatening the politician with publication of the photos - most likely to ruin his political career, or maybe to extort money from him (not very likely in this context).

The quote means something like: "I'm going to create a huge problem for you that you will not be able to resolve."

By the way, are you an English student or an English teacher? Your English is excellent.
