Here are several sentences from a story which i couldn't understand.
1. "She made her wise eyebrows." Does it mean she raise her eyebrows?
2. "They scolded into silence." Does it mean they were just finishing arguing and they became quiet for nothing to say?
3. "Bigger points if they mattered." What does this mean?

Let me try at this..
1. "She made her wise eyebrows." - Might mean that she was giving someone a facial expression on how she feels.
2. "They scolded into silence." - I agree with what you have analyzed for this sentence.
3. "Bigger points if they mattered." - This sentence is hard to analyze without much context to this sentence. Maybe you can include the sentences before this one?
