It is technically a physical threat. It means to hit somebody over the head and thereby cracking it open.

However, it is usually used as a sarcastic comment.

Usually you would read "crack some heads", meaning get people (usually employees) to do what they are supposed to. "Crack some heads open" is pretty literal and kind of "gross".
