It depends on what you are looking for. Do you want to see modern Japan or ancient Japan?
Modern Japan is mostly around Tokyo. There you can see the skyscraper district around Shinjuku Station (the busiest commuter station in the world!), or see the Goth/Cosplay kids hanging out around Harajuku station just south of Shinjuku.
Getting outside of Tokyo, you can see Nikko, a town in the hills 3 hours north of Tokyo and site of a famous shrine.
South of Tokyo is Yokohama with its modern skyscraper district and scenic ferris wheel that shows up in a lot of Japanese TV shows and commercials. Most Japanese cities tend to all look similar, but Yokohama has a different and interesting character. Check out their Chinatown for lunch (and try the sesame ice cream).
Further south of Yokohama is Kamakura and the famous Daibutsu (Giant Buddha).
Kyoto is located in the Kansai district, also home of Megacity Osaka (a million things to do and see except for America-mura which you should avoid) and Nara, more ancient than Kyoto.
Also in the Kansai area is Kobe (known for fashion and sweets I think). But the real thing to see is further south of that: Himeji. Himeji Castle is fabulously beautiful and worth the visit. It has been in a number of movies.
The Lonely Planet guide to Japan was pretty useful but a bit out-of-date for prices and some restaurants that have gone out of business.

actually I'm quite interested in both. I'll check out these places.. read a bit more on the internet.
Thanks! this is the kind of info i was looking for
i'm trying not to see to many pictures or video's of these places because i want to see them with my own eye's first. so that's why i'm asking what other people liked in Japan

I'm also from the Netherlands (it's the place to be:P) and if I finish my master English I want to go to Japan and teach there. So if you go to Japan please tell me some hotspots I can visit when I'm ready with my study
