The grammar seems correct (though it is difficult to judge out of context, since the next day could call for a future form; also, the phrase the next day sounds a little vague or casual here for a scientific treatise.

Hi river1974,

If this sentence is from a technical paper or lab report, it is speaking in the past tense.

The next day, the detected compounds (A-D) and Doxorubicin (compound E) were used to treat the cells.

If it hasn't happened yet, you would use the future tense.

Tomorrow, the detected compounds (A-D) and Doxorubicin (compound E) will be used to treat the cells.
