The friend that you prefer over all the others is your best friend.
He is apologising in the song for making this girl feel that she was not his best friend but something less than that.
So second best is something less than your best. You can have second best, third best, fourth best and so on.
e.g. my best car is a Porsche, my second best car is a Chevrolet. |

| Sorry, don't have a clue what rubber soul is. It may have something to do with one's ability to bounce back after a disappointment. |
