This has probably been asked before but I can't find it.

Is there an immigration office at the ferry terminal in Busan like the one at Incheon airport where I could get a single re-entry permit before boarding a boat to Japan?

There is not an office, but there is as an immigration official who will angrily sell you a single re-entry permit. I had to buy one last year. They are not used to selling it, but will if persuaded.

It would be best to get a re-entry permit stamped into your passport at an immigration office before you go.

if you're going during business hours, the immigration is literally on the other side of the fence, beside the ferry terminal. I'm talkin' the ACTUAL office, not a booth for the ferry terminal but for the port.
You may wanna make sure you give yourself a bunch of time their too....sometimes, the line is retahded.
