Are they synonyms such that cuddle with and huddle with are interchangeable?

No. Though they may look similar, they have different purposes. Cuddle is a hug that expresses affection. A huddle looks like a hug but is intended as a form of a secret meeting (others outside the huddle cannot see or hear what is being discussed).

Ok, cuddle is always with affection, and huddle is without. We can huddle for warmth because it is cold, but we may like each other under a different situation.

Correct?

You understand the meaning of cuddle. As for huddle, one example of huddle would be a, say basketball team, would huddle together to come up with a strategy in order to win the game.

Something like that.. =P

As Azaquiel said, huddle is most often used as a form of team meeting. But you can use it in your example:
The mountain climbers huddled in their tent for 2 days waiting for the blizzard to clear.
